Prasidh Krishna claimed 3/52 and Manav Suthar took 3/85 to restrict Sri Lanka, who trailed India's first-innings total of 503/9 declared by 213 runs.
Sri Lanka reached 229/6 by stumps, leading by 16 runs, with Pasindu Sooriyabandara top-scoring with 92 before heavy rain forced an early end to the day's play.
